In the end I would say Automata is just a better told and more accesible story. Even though replicants ending E is superb, you are left with a lot of missing information like how did the Grimoires come to be. Replicant is sooooo repetitive after you get ending B. Automata just gives you almost everything in the main storyline and every playthrough keeps itself fresh. While I'm more of an automata kind of guy, I really started liking replicant when I started digging in wikis for more information like how the gestalt process works and making sense of the prologue (apart from what you get in ending B). I think a big part of it isn't the story itself, but the way it's told.
